This is probably a stupid question, but I have a 2000 GT auto. Can I still get an aftermarket clutch? such as the TRD JDM one?? what about the TRD flywheel or LSD...Or are these only or manuals?

you can get a lsd, but clutches are for manual trannys

You can get an LSD, and if you are looking for a better performing drivetrain, look into a torque convertor. As for clutch and flywheel, Manuals only.

somebody does but i'm not sure who...i have a 5spd. But it does exist
