from bottom up: Transmission, Engine Block, Engine Head.

They may also mean that they are building up the internals of any of the listed pieces of an engine/tranny.

A stock bottom end is the OEM pistons, rods, crank, and transmission. You would also be at the stock displacement. The head has the valves, valvesprings, retainers, etc.

the "bottom end" is exactly what Doo stated...the valves, retainers, camshafts, head, flywheel, cltuch and transmission are the top end and drivetrain from what I have always said or remembered
